Horses were considered a valuable commodity, but this one wasn't just any nag, but a magnificent mount. The Cavalry was always needing more horses. Soldiers in the Civil War era wouldn't shoot horses unless during battle it would be the surest way to kill an attacker during a battle or skirmish; it was preferred to just shoot the enemy rider but confiscate the horse he was riding on.
This is my favourite part of the movie, especially the way somebody yells "Indians!" I just realized that a big part of that is the fact that that moment looks like it could be a scary attack in another movie with Native Americans as the bad guys.

Maybe if Wind in His Hair had had more time to observe the lieutenant and had noticed how that the officer protected Dunbar from Spivey, the lieutenant might have been spared; however, because the lieutenant would be duty bound to inform his Army superiors of the massacre and Dunbar's involvement in it as well as to identify the Sioux tribe who ambushed him and his men, the Army would have then become relentless in hunting down Dunbar and his adoptive tribe and would have wiped them out and their whole village. So it was expedient that the lieutenant must die also. But maybe Wind did know all this about the lieutenant and thus gave him a quick and merciful death with the arrow shot to the heart, which was a better and moire honorable way to die then what was in store for the rest of the Army detachment who were holding Dunbar captive.
