As you said contact is defines only for the mesh, it should work for surface bodies also right?

in FEA, all work is done on mesh not surface.

Can I do this contact using Altair Hypermesh? What difference does it makes to do it in Altair Optistruct and Altair Hypermesh?

Hello . optistruct is a solver just like abaqus. while hypermesh is a pre-processor mainly used for meshing
