Was working on my own pupil color theory when I stumbled upon yours. Gotta say, I LOVE this idea, but there's one issue I found, all coming down to Doggy and Poley. You see, if you invert Doggy and Poley's pupil colors (at least, the way I inverted them), Doggy's yellow pupils will turn blue and vice versa. Both Doggy and Poley are officers, and it doesn't really make sense for one to be the opposite of the other. I'm not saying you're wrong, but I'm saying that it doesn't add up in certain circumstances. Still, I really like this theory!

i can probably answer the 2nd question, billy has a mix of blue and green eyes---which shows that he was independent, which links to how he was often alone. after he left the tsp, he probably grew more lonely and just lived his life on his own.

I think the white pupils could link more with paranoia and no pupils link more with confidence, belief and safety. (also, characters with two or more differently coloured pupils would most likely have a mix of that personality, another theory of mine is that their personality is determined by mixing both of those colours together, e.g red and white equals pink).
I think red would mean a character is brave due to it being distributed to characters like Willow, Zizzy, and Penney, etc. Also the ship note that talks about Bobbie’s coat is a nod to how brave he is to not wear a coat

So the eye pupil means (as my mind):
- Green: Independient
- Yellow: Solidarity
- Red: Family Care
- Purple: Dependient
- Blue: Loneliness
- White: Innoncence
