I feel bad for Nepeta, she really liked Karkat, even more than Terezi ever did (I don't like the ship Karezi... not one bit. sorry :/) But Karkat chose Terezi over her which is really sad because he never realized how much she loved him.
I'm a Karezi shipper and... every if Nepeta really loves Karkat, it's a one sided relationship. Not that the ship isn't cute though. It's sad that she died.

I don't think he really knew about Nepeta's death until later-ish anyway. But from what I remember (since it's been like 2-ish years since i read homestuck) , he's happy for Nepeta that she managed to at least get together with Dream bubble God tiered Karkat. There was like, one panel of it. Hopefully that makes you feel better. xD
