Similar issue on out Mk2.5 after wet carpet in passenger footwell. New ECU and immobiliser/key. Now have two keys One for ignition and one for remote locking and doors and boot.

Having gone through this and had the exact same issue i found out that a badley fitted aftermarket imobaliser had semi severed the wire after going to cop and the signal from the ecu through the wires was not strong enough and ended up running a new wire

What is the filter in the side of the engine?
you mean the crank case breather filter?
if there's a transponder in the key, is it there also a battery in the key or what system does it use?
no battery unless you have remote central locking
