Knowing what we know from later seasons and how these fleas are, odds are the fleas came from a very privative form of Twinmasters' power. Likely weaker than how they are in season 2 because they still haven't fully formed yet, so the fleas are able to be beaten by the soap berries instead of the harmonic energy.
