The Chozo Ghosts are definitely scary... _at first._ Metroid Prime overdoes it when it comes to the number of encounters with them, so they eventually start becoming more _annoying_ than _scary._

IG-88 from Shadows to the Empire. Recently replayed it for the first time in about 20yrs and it's still terrifying! The design, the are arena and especially the sound!

Let me point out that Broodmother and Clotho from God of War 2 are almost exactly the same design. Giant piles of 58008 flesh and are both equally unnerving.
Serious Sam and the beheaded kamikaze are quite terrifying for a shooter game. Both them and the Flood from Halo are enemies that I have a strong visual and audio memory of. The kamikaze because you can hear them often before you see them and the flood because it's the flood.
I kid you not when I´m telling you that Monster Ock is way more scarier in the German Dub. His "STIIIIIIIIIIIIIIIIIRB!" ("DIIIIIIIIIIE!") haunted me for a long Time.

If you ever revisit this topic, consider Thanatos from Endless Ocean: Blue World. Endless Ocean isn't just a relatively non-scary game. It's a game with relatively few enemies, period. You do encounter some dangerous wildlife like sharks, piranhas, lion fish and the like, but they're fairly easily "calmed" with a tool called the pulsar that works like a gun. All except for Thanatos, a massive great white shark that is completely immune to the pulsar, and which you first encounter during the tutorial portion of the game. You literally wind up in a scenario where you have no choice but to run (er, swim) away and hide before you can even accept any work contracts. And in a game that was otherwise geared more towards being a nice relaxing experience for nature lovers. And even after escaping into what turns out to be the ruins of a sunken castle, you will still see Thanatos swimming back and forth outside through windows that would DEFINITELY be big enough for him to swim through were the glass to break, ensuring that you'll stay on edge and be dreading every cutscene too. Worse, this encounter occurs in a location where Thanatos is not encountered normally. Which will likely result in you being on pins and needles when you return to a section of the map that is otherwise completely safe, then remaining on edge until you find out where he is by default. And where is he by default? Over the wreckage of the Emerald Lady. Which is exactly where you will need to go during one of the earliest side missions available to you. And trust me, he will attack you there too. Oh, also, you get a warning icon and sound whenever anything that could cause you harm is nearby, and the warning sound increases in frequency the closer the danger is. And since Thanatos's default swimming path takes him outside of the playable map, that means it is highly likely that you won't see him until he attacks, but you will hear that noise indicating that something is about to ruin your day. The normal sharks make the same alert noise too, and apart from the piranha, lion fish and electric eels, everything has the same danger icon. So you'll often think you see it coming, tranquilize a normal shark, then panic and start looking around because the warning noise is still at rapid speed. Trust me, it may not sound like much, but it can induce stress on levels comparable to Sonic the Hedgehog's drowning music. But at least now you know, right? Avoid that portion of the map and you'll never have to worry about him again, right? Nope. Another side mission not only has him show up at the complete opposite side of the map, it tasks you with DISTRACTING him while another diver is trying to open a door to get onto another sunken ship. That's right. This completely chill and relaxing game about scuba diving and enjoying the serenity of underwater nature somehow managed to include an escort mission. One that will task you, not only with once again coming face to face with this impossible-to-tranquilize shark, it will task you with getting him to attack you and performing evasive maneuvers around him for an extended period if time. And, again, this is all in a game that's supposed to be nice, relaxing, and all about the beauty of the ocean.
Gohma is not scary. And I was not scared by the Chozo Ghosts. ReDeads are much scarier than Gohma. This list is all wrong and has entries that should be something else.

While I think Arachnophobia is an entertaining movie, with a hilarious performance from John Goodman; I cannot stand the zoomed in shots of those disgusting spiders, rendering it effectively un-rewatchable for me. If only there was an edit of the movie that left those scenes out…😢
For me, it was the shark from the second level of Banjo-Kazooie. Pleasant level then as soon as I try to take a nice swim, a great white tries to eat me. The first time I saw it as a kid scared me.
