Madara had a story of revenge. Pain had a story of trying to rebuild their own world where they could be happy too and not live in a world where pain exists. Pain was like Tobi a hero just misunderstood.

Lot of people call Naruto a boring, generic Shonen but I thought the message in the Pain arc was powerful. I think it's clear Kishimoto took inspiration from the US and how they kept tyrants in power in smaller countries in exchange for their obedience. Here you had the Leaf Village(USA) sending their special forces(Anbu) to the Rain village to kill the Akatsuki and keep Hanzo in power, while the Akatsuki played the sympathetic role of the average citizen of the Rain village that wanted to be free and build a new government in the spirit of collaboration. When their expectations were betrayed they then resorted to more brutal methods, and were cast as a dangerous terrorist organization. Which they did eventually become, but Pains whole philosophy was based on that those who've suffered the most like he had should be in power since they'd know how to prevent future atrocities and keep peace over "pain." Then he meets Naruto who faced even worse hardships growing up, didn't become resentful, and worked tirelessly within the system to create change and changed his lifes philosophy passing on his will of peace to Naruto who he had become convinced wouldn't follow the same path that Nagato himself did, and to our boy Narutos credit he never wavered even 20+ years in Boruto. Its also a message of knowing that you failed, and entrusting the next generation to fix the system using newer, more compassionate methods as all Nagato and his Akatsuki members knew were war and a cycle of hate. If only such positive, progressive changes happened in the real world
