Means how we arrange them how we will fix them , what will be the clearance between gear box and shaft and motor. What will be the fit. Means start from the motor that is input to end of out put. I don't think there is any specific design certification process, your experience is the certification. For GD&T- you can get it from CAD institutes. Or directly from ASME or ISO. There is a process for it. But keep in mind, in private sector experience is preferred over certification

It's a low carbon alloy steel, Quench hardening would be difficult, Can be hardened by other case hardening processes like carburizing.

Yeah, Cryogenic hardening isn't a case hardening. This is mostly performed after a case or full hardening. But this is neither tampering.
