The first time I made it to Giga Bowser in adventure mode, my GameCube froze with a loud ringing noise, and then crashed, all right at the end of the Giga Bowser cutscene where his eyes are glowing white. I was scared shitless, I ran out of the room so damn quick.
Fun fact: Masahiro Sakurai hated Bowser’s potential after Super Mario 64 because he wasn’t scary anymore so Sakurai decided to make his own version of the King of the Koopas in Smash Bros Melee where Bowser changes into a Kaiju esque design: Giga Bowser.
To be frank, Bowser is a dinosaur-based kaiju with a turtle shell though a goofy example of one. But I understand Masahiro Sakurai's concern and disdain for Bowser's potential so it does make sense that Bowser should be the extremely powerful ultimate monster that asserts his supremacy towards his enemies and subjects like he's supposed to!
Honestly, the creepiest moment of Melee for me wasn't when Giga Bowser showed up. It was when Planet Zebes was blowing up. As a kid, I'd never played Metroid, so I had no idea that planets blowing up was a common thing with that series. Heck, at the time I didn't even know Samus was a girl. So when I heard the sirens and "WARNING!" appeared on my screen, the first thing that came to my mind was "MY GAMECUBE IS GONNA BLOW UP" and that was the fastest I've ever turned a game off in my life. I was so panicked in that situation over something so simple. After I turned it off, me and my brother (who was there with me) wondered if that was MEANT to happen, so we got there again and quickly realised there was no threat to my console whatsoever, but I'll never forget how shook I was the first time I saw that. Quite possibly my biggest gaming fright of all time.
Same but not because the explosion but the timer and yeah. I was rushing because I thought if I run out of time, I will get an instant game over and I will be terrified because the game over screen of Melee was scary. I always made it. I never ran out of time though. End of story.

The reason I think it's not in sound test mode is simple. The fact is, that smash bros is is a kid playing with action figures... SO, MY interpritation is that he's a nightmare. The kid was dreaming of beating the game fast, and it turned into a nightmare. And as you don't usually remember that much about dreams, he remember giga bowser, but not his theme. Maybe to imagine him as a good person.
There once was a time when games could include 'true' final bosses without having them spoiled, and make a massive first impression. For instance, Akuma in Super Street Fighter 2 showing up out of nowhere to murder the conventional final boss (most likely followed by you) if the conditions are met... and Bison doesn't show up at all in the following game, only the prequels, suggesting that he really was dead for good until SF4 came out. I do enjoy transforming into Giga Bowser in Brawl as Bowser's Final Smash.
My first secret boss in a game was Shin Akuma in Street Fighter Alpha 2, and yes, I knew that Akuma debuted as a secret boss in Super Street Fighter 2 Turbo, but back in the day, I wasn't able to beat Super Street Fighter 2 Turbo cheating AI to fight him, I had enough with his Alpha 2 secret fight during these days.

Extra creepiness points for the latter two for having music that definitely doesn't sound right (Giga's is distorted, as you already pointed out, and Tabuu's starts out pretty eerie, just enough to creep off my younger self).

Worse yet, I imagined him being the size of a kaiju at one point, smashing apart the walls, windows, and decorations of the castle, to slaughtering a lot of toads until he reaches Mario and Peach. Giga Bowser certainly isn't something you'd expect to see from Mario.
And I've been thinking that once Giga Bowser was defeated, his trophy was pulverized to dust as it falls. Turns out it kept its shape. But still, implicitly adding a bit more creepiness to it.
Melee was super dark and scary, this was a typical game i didn't want to play in my room if the lights were shut. but the creepyness of it made it the best in my opinion, everything from how its set up, to the music, to the characters were so perfect.

To this day, it still feels weird to me hearing Jigglypuff in english, because of how different it sounds compared to its french counterpart x) Oh yeah, it took me a while to beat the game's adventure mode... the redeads scared me as a kid. I was a teenager by my first completion x)

I still remember the dreaded Event Match 51, a secret unlocked only after beating all 50 of the others, in which Giga Bowser was one of three evil boss enemies after you at once. Once you finally defeat them, you return to the main menu, and the music has changed to a brand new remix and you're awash in the glory of "I finally beat this game". (And then you discover wavedashing exists, and say screw that and go play single player games some more)
Sonic CD isn't the only game with a creepy game over, look at Melee. The announcer did a fantastic job with how ominous he sounds when he says "Game Over!"

I ramble too much but I like talkin about video games soooo I always found Melee's atmosphere to be somewhat eerie, especially in the cutscenes. I think it was the lack of music in the cutscenes, as well as the oddly flat and "dark" aesthetic the game seemed to have, not to mention the quiet ambient noise during the Adventure Mode cutscenes. Sure, the original also had a very dark aesthetic, but it had that kind of friendly tone(save for that goddamn game over screen, uuugh). The soft and simple music of the main menu kind of gave me the vibe of some kids looking through their closet or toybox so they could find the right toys to play with that day. And that's what the original Smash was to begin with, it was a kid's Nintendo doll collection coming to life to fight. Melee, though... it felt kind of like you were in some sort of twisted computer simulation. For example, the wireframe fighters look kind of like unfinished or corrupted fighters or files that somehow broke out of their folders, so to speak. Or maybe they could be seen as viruses!
There were quite a few startling things in the game but the thing that creeps me out the most is the trophy of Daisy. Looking through the back of her head there is a third eye. Always seemed freaky to me.
When I was playing melee as a kid, the first time I ever saw crazy hand and giga bowser was when I was completing the events for the game. At the time, I didn’t play classic or adventure mode on normal difficulty or higher because I felt I wasn’t really good at the game yet. So for a while I thought they were exclusive bosses from the events :P. Needless to say, I was caught off guard when I saw those two for the first time.
I was always unnerved by the Metal Mario. Especially when I was trying to beat Adventure with other characters I sucked with, like Marth or Ganon. I do, however, remember being good enough to win a 1v3 with level 9 cpus. I was pretty good with Mario. But then Brawl changed his Down-B, and I have never been able to use him since.

It was when the cutscene appeared, and I stayed like: *_"Wo-What? What's going on? Should I fight him again?"_* Then Giga Bowser is revealed, and I felt like I was fighting Kraid in Super Metroid. Today, I like to face it, using Ganondorf. I love tí create a fight of 2 damn beasts.

To to be honest it was creepy when cutscenes came like that like metal mario an luigi also when i first time fight with giga bowser the cutscene came it had no music just the trophy floating to the area to fight him but still it was creepy when i was little still it is creepy

I still remember the dreaded Event Match 51, a secret unlocked only after beating all 50 of the others, in which Giga Bowser was one of three evil boss enemies after you at once. Once you finally defeat them, you return to the main menu, and the music has changed to a brand new remix and you're awash in the glory of "I finally beat this game". (And then you discover wavedashing exists, and say screw that and go play single player games some more)
Sonic CD isn't the only game with a creepy game over, look at Melee. The announcer did a fantastic job with how ominous he sounds when he says "Game Over!"

I ramble too much but I like talkin about video games soooo
I always found Melee's atmosphere to be somewhat eerie, especially in the cutscenes. I think it was the lack of music in the cutscenes, as well as the oddly flat and "dark" aesthetic the game seemed to have, not to mention the quiet ambient noise during the Adventure Mode cutscenes.
Sure, the original also had a very dark aesthetic, but it had that kind of friendly tone(save for that goddamn game over screen, uuugh). The soft and simple music of the main menu kind of gave me the vibe of some kids looking through their closet or toybox so they could find the right toys to play with that day. And that's what the original Smash was to begin with, it was a kid's Nintendo doll collection coming to life to fight.
Melee, though... it felt kind of like you were in some sort of twisted computer simulation. For example, the wireframe fighters look kind of like unfinished or corrupted fighters or files that somehow broke out of their folders, so to speak. Or maybe they could be seen as viruses!
Wow I had no idea about the Giga Bowser I never came across it.
It does look threatening and seems hard to beat xD

There were quite a few startling things in the game but the thing that creeps me out the most is the trophy of Daisy. Looking through the back of her head there is a third eye. Always seemed freaky to me.
When I was playing melee as a kid, the first time I ever saw crazy hand and giga bowser was when I was completing the events for the game. At the time, I didn’t play classic or adventure mode on normal difficulty or higher because I felt I wasn’t really good at the game yet. So for a while I thought they were exclusive bosses from the events :P.
Needless to say, I was caught off guard when I saw those two for the first time.
You should check out the mansion in Chocobo Tales for DS, that gave me nightmares when I was young.
I was always unnerved by the Metal Mario. Especially when I was trying to beat Adventure with other characters I sucked with, like Marth or Ganon.
I do, however, remember being good enough to win a 1v3 with level 9 cpus. I was pretty good with Mario. But then Brawl changed his Down-B, and I have never been able to use him since.

Napoleon Complex You're right- Giga Bowser also shows up in the last Event Match; "The Final Showdown", paired up with Ganondorf and Mewtwo, unlocked after beating every other Event Match. The Giga Bowser variation of Final Destination's music doesn't play, though.
Jigglypuff makes all three easy though...

I remember that the first time I saw Giga Bowser, I was using Samus, and he intimidated me a lot. I had believed that I ended up as normally happens.
It was when the cutscene appeared, and I stayed like: *_"Wo-What? What's going on? Should I fight him again?"_* Then Giga Bowser is revealed, and I felt like I was fighting Kraid in Super Metroid.
Today, I like to face it, using Ganondorf. I love tí create a fight of 2 damn beasts.

I miss the old, feral, "might makes right" Bowser. He is too "civilized" nowadays, especially in Super Mario Odyssey. At least the movie brought back some of his old traits.

My first experience with giga bowser was his final smash in brawl and i was like gyah what the heck is that!?
there was this other thing you didn't mention, or maybe it was just me, but in the gallery you could change the background while viewing trophies. Try changing background while viewing Giga Bowser's trophy there is one where he looks even more terrifying, it really creeped me out back then, I wonder if it was intentional or just a coincidence created by bg's lights and colors..
Fun fact: The eyes on Ganondorf's trophies will actually glow if you select a certain background in the trophy gallery. I'm pretty sure it'll do that regardless of whether you're looking at his regular or red and blue smash trophies.
