I'm not sure that the part where he does Maria's hair is a reference so much as just something they can do.
But while we're on it...
When he gets his shoes, you included him boosting where he's basically flying. This is not only acknowledging the boost move but also that his version of it is to fly as first seen in Sonic Generations, despite only Sonic being playable for years until Forces.
When they're testing the chaos powers where Gerald says his reference line, Shadow also runs his hands along his hair and does a little bounce to get ready which is based on an idle animation in Shadow The Hedgehog.
Shadow taking the gun from the soldier was also a reference to Shadow HAVING a gun, period, in his own game. It's the only time in the show we see him holding a gun even if he doesn't use it. It also looks similar to a Shadow statue at SEGA's office.
In the montage of Shadow and Maria, there's a shot of them studying before Shadow starts doodling. The shot of them studying is based on official artwork of Shadow and Maria sitting at a table together and studying in a similar environment.
Also, one of Shadow's doodles was his frustrated face he makes to Marine in the Archie comics that became a popular meme.
The scene where Shadow and Maria are talking before his first Chaos Control power interrupts seems potentially reminiscent of the iconic scene in SA2 where Maria asks Shadow what he thinks it's like down on Earth but Shadow wonders the reason he was created and if going down to Earth will provide the answers.
Gerald shaking hands with the Echidna and that explanation period is a reference to the mural of Super Sonic and Robotnik (who Gerald looks like) in Hidden Palace of Angel Island.
Shadow struggling to control his power is likely inspired by Sonic's emotions making it hard to suppress his own power in the first movie.
During the Air Shoes animation, the Gerald face logo is the one from Hidden Base and Sand Ocean in SA2, the desert level where Tails and Eggman infiltrates.

Well the scene where shadows catches a bullet and teleports behind GUN soldiers could be a reference to a similar scene from Shadow the hedgehog, where the GUN commander tried to shoot Shadow, and Shadow just appeared behind his back a unharmed

You missed a lot. The scene where he fixes his hair in the training room is from Shadow the Hedgehog's idle animations. The flight he pulls off with the air shoes is his boost animation in Sonic Generations and Sonic Forces. Etc.
