A Big Pro Tip: When rebuilding a team, go and immediately trade for Yoshinobu Yamamoto. The game does not recognize his true potential so you only need to trade a middle reliever and a terrible player for an ace.

Another thing that would probably help is pulling out your starting pitcher when they're about to go against the first in the lineup for the third time. In MLB the Show (during simulation/cpu play) the lineup will almost always perform really well the third time through.
