I may be wrong but. In the intro, instead of the 12th fret after playing the E on the 3rd, after you slide up from the 3rd on the A to A on 7th fret...

Yes you are wrong, the octave pedal takes it to a lower octave E, as the song is in the key of E, that's why I go to the 12th fret because the note is E 🤦‍♂️

When You say upper strings you mean the top e, b and g ? It's sound like you need more practice and to slow everything down. Watch my playlist tips lessons, have done one on strumming 🎸
