Yeah, this kind of automation should not be possible yet. There ist an upgrade called "Fahrstraßenspeicher" (sry, have the Game in german), which ist available at T2 green. This allows to "store" signal commands, until the track ist free. Without that, signals should not turn green by itself.
Removing tracks, signals... infrastructure refunds the complete costs. So you don't lose any money. That's a thing of this game: You can delete and rebuild and move things around to your liking. Rail Route is about experimenting and perfecting.
I always figured the devs locked tracks while they were occupied so people couldn't delete tracks with trains on them, I'm pretty sure you can edit occupied blocks but only the bit behind the train. Did you figure out what the sparking tracks are ? That's new since the last time I played this !
