Yes, but in Transformers they implied a bit it was set in the 80's and in this issue by saying the pit was decommissioned in the 80's that definitively confirms the Energon universe isn't in the 80's at least.

So, I think that, by the events of Duke, Cobra Commander and Destro are already in league with one another, which is why Destro's making all those Cobra vehicles. Therefore, the project that Dr. Burkhart worked on was on Cobra's behalf, she just didn't know it at the time.
