It’s just Bowser had more edges over Eggman than Eggman did over Bowser, plus Eggman COULDN’T have the Master Emerald since he never actually used its power himself or ever really held onto it, sure he took it a few times but he’s never managed to keep them compared to something like the Chaos Emeralds which he manages to get and hunts down FAR more frequently

Didnt they explain in the post-analysis that eggmam's weaponry was too spread out in different machines while bowser's was basiclly built in or easy to access. And even if eggman has all of his weapons bowser would still win.
