Either it could go two ways: Togami was never a part of Fukawa's schemes, and Fukawa just pretended that he was, making for the trial to be convincing the others that Togami was never a part of this whole shenanigan. Togami was the mastermind all along, and Fukawa was his puppet. I feel as though it would be interesting to play as the mastermind, and all the mastermind schemes being played in a similiar way to how (spoilers for v3) Kaede's attempt at murder was happening infront of our eyes, we just never noticed. But I also think the first idea is more likely.
Since kiyotaka died first, I bet mondo was that mad at the game to try killing the traitor (Naegi) even if Naegi didn't want to be the traitor/didn't know

In fact...someone else did after Kyoko’s murder and seeing her body on the crime scene, purposefully placed the body here to confuse the case. Sakura was executed for her crime...but Chihiro’s killer was still in their group. Chapter 4: Makoto, our cheerful guy, was murdered. During this very strange trial, many evidences implicate that he was the traitor...or more likely the forced traitor. One day, Mondo found him and confronted him about that but it turned pretty violent...and one blow to the head...killed Makoto. Mondo didn’t had much to say, he never planned the murder...he was just angry because his bros Kiyotaka and Chihiro were both killed...he even think at a time Chihiro was killed by Makoto as his killer was nowhere to be found....but it was not him. He killed Makoto...for no real reason than anger...and he failed: Makoto was not Chihiro’s killer. Chapter 5: A strange unknown body was found on the garden like DR1 and Toko first discovered the body. Like in dr1, Byakuya was executed as the culprit...or not ? Chihiro’s AI saved him and the final trial was programmed. Chapter 6: During the investigation, new evidences were brought for the murder of Chihiro that was revealed to be unknown body reused by his killer to trapped Byakuya chapter 5. The Mastermind was the killer and it was...Toko Fukawa, or Genocider Sho (because Toko is too much of a coward to kill someone by herself). She murdered Chihiro as he discovered something that he shouldn’t, the fact the entire killing game was a loophole, an anomaly that made them killing each other for an endless performance, an endless suffering. Byakuya, as the elite of Togami’s corporation, had everything he want but there’s something he always wanted to do: he wanted to kill someone. He was curious to see what it is to take someone’s life. So, he murdered his family and take the control of the corporation, he instigate a financial dictature and turned the whole nation in despair, using the plan of the original Ultimates Despair: Junko Enoshima and Mukuro Ikusaba. He financed them and they created the simulation but he backstabbed them by modify their program to made them simples students. Then, he joined his own game, erasing his own memory, to participate in this killing game (of course, it wasn’t his first killing game, he first run testes by using his associates or random persons but it wasn’t much fun so he did this with Ultimates). The traitor was chosen randomly but there were 2 Masterminds: The executive Genocider Sho and the real Mastermind hidden in their group: Byakuya Togami.

Sakura got Kyoko Kirigiri's secret, it said, "Kyoko Kirigiri has a relationship with Monokuma aka the headmaster." so Sakura killed her in the library, and then, she saw Kyoko Kirigiri is holding Chihiro Fujisaki's secret, and it said, "Chihiro Fujisaki on the outside, she might be shy but on the inside she is different on either personality or gender side." Sakura think Chihiro is the traitor, so she decide to kill her. But at the same time, Chihiro is walking to the library, and saw Kyoko's corpse with Sakura near it, Sakura then killed her for the reasons above, and then saw her OWN secret. But I don't know what it might say, so I think it said, "Sakura is 1 of the few main reason why her lover is in the hospital. Anyways they found the bodies and Sakura was found to be the killer. I just thought of a random story for how Kiyotaka died and how Sayaka killed him, so here it is! *A little explanation, Kiyotaka was walking down the hall looking for trouble. When Leon Kuwata ran right past him, Kiyotaka caught up to Leon to give him a slip when Sayaka tried to get Taka out of the way to kill Leon. Kiyotaka blocks her attack with his bare hands and fights her off, letting Leon escape. That’s where Sayaka distracted Taka by fracturing his hand. Similar to Sayaka’s original death, Taka runs into Makoto’s room and tries to lock it so he can fend for himself before going back to reason with Sayaka to not kill anyone. But it fails, Sayaka breaks in and kills Taka.. leaving nothing but his corpse and a pool of blood.*
Actually, Makoto's death doesn't make any sense considering how his luck works. If someone tried to kill him, that someone would either die first or Makoto would probably survive. (Because his luck is basically just making him avoid death.) So in my opinion, I think Makoto as a traitor committing suicide would make much more sense. His luck prevents him from being killed so the only way for him to die is suicide. Just like what Nagito did, his luck helped him survive many times and yet he still died just because he committed suicide.

Here’s what I think the explanation of the executions. Sayaka: The same thing happens in chapter 1, however, instead of Leon defending himself, he runs away worried that Sayaka would chase him, Sayaka ends up not chasing him and instead invites someone else to meet in the morning, Taka, when Taka woke up, he meant inside of the room Sayaka wanted him to go in and Sayaka, who was waiting behind the door for him, snuck up behind him and stabbed him with the kitchen knife then quickly changed into some near clothes and threw her old clothes away in the incinerator. Yasuhiro: I expect that he didn’t trust Junko since she kinda would tell him that she gets bored of being this nice person and just wants to show the world her true colors, he would think Junko is signaling that she wants to kill him so he quickly runs with Junko following behind, he manages to use his own handbook to get inside of the boys locker room which Junko couldn’t get in without getting Takas handbook, as Yasuhiro was relived that he escaped her, he then noticed Mukuro in there, he panics thinking that she would do the same thing as her sister so instead of running away, he hits her on the head with the dumbbell, Byakuya will still sabotage the crime scene to make it look like Genocide Jill killed her. Sakura: The mastermind wanted to get rid of Kyoko as quick as possible, so they made Monokuma ask Sakura if she can kill her since she’s very strong, Sakura would agree and find Kyokos location and kill her, then Sakura would want to make it look like somebody else did it (Probably Mondo), but Chihiro sees this and she is about to run and tell everyone but Sakura managed to get them and kill them too, worried that Chihiro would be believed by everyohe. Mondo: After Mondo saw Makoto fighting Monokuma, he took the chances to escape to join his biker gang so he went to go find Makoto and kill him and he managed to find him in the equipment room waiting for someone but he hides in the locker waiting until everyone is done, the same thing happened with Sakuras murder but after the people left, Mondo enters the room where Makoto is in and feeds them poison so he can kill them and escape.

2 of my favorite characters ended dying at the same time as the victims, It broke my heart instantly
Here’s what I think the explanation of the executions.
Sayaka: The same thing happens in chapter 1, however, instead of Leon defending himself, he runs away worried that Sayaka would chase him, Sayaka ends up not chasing him and instead invites someone else to meet in the morning, Taka, when Taka woke up, he meant inside of the room Sayaka wanted him to go in and Sayaka, who was waiting behind the door for him, snuck up behind him and stabbed him with the kitchen knife then quickly changed into some near clothes and threw her old clothes away in the incinerator.
Yasuhiro: I expect that he didn’t trust Junko since she kinda would tell him that she gets bored of being this nice person and just wants to show the world her true colors, he would think Junko is signaling that she wants to kill him so he quickly runs with Junko following behind, he manages to use his own handbook to get inside of the boys locker room which Junko couldn’t get in without getting Takas handbook, as Yasuhiro was relived that he escaped her, he then noticed Mukuro in there, he panics thinking that she would do the same thing as her sister so instead of running away, he hits her on the head with the dumbbell, Byakuya will still sabotage the crime scene to make it look like Genocide Jill killed her.
Sakura: The mastermind wanted to get rid of Kyoko as quick as possible, so they made Monokuma ask Sakura if she can kill her since she’s very strong, Sakura would agree and find Kyokos location and kill her, then Sakura would want to make it look like somebody else did it (Probably Mondo), but Chihiro sees this and she is about to run and tell everyone but Sakura managed to get them and kill them too, worried that Chihiro would be believed by everyohe.
Mondo: After Mondo saw Makoto fighting Monokuma, he took the chances to escape to join his biker gang so he went to go find Makoto and kill him and he managed to find him in the equipment room waiting for someone but he hides in the locker waiting until everyone is done, the same thing happened with Sakuras murder but after the people left, Mondo enters the room where Makoto is in and feeds them poison so he can kill them and escape.
