One thing for a lot of the villains here is that there is a clear distinction between these anime (Naruto, Dbz, MHA, one piece) concerning Main villain, and minor villains. It’s clear which characters the authors focused on to make them good villains

A lot of Serial Experiments Lain is purposely confusing and/or stated as lore, especially most of Eiiri and his actions and beliefs. Where would you place him? Personally he has to be at least low A tier, or going off this tier, he a certifiable menace. He planned to connect every single human at an unconscious level and rule over them as God. He came a lot closer to that goal than Light or Aizen, for example.

Puss did meet n lost the Wolf at the bar so h always showing up like he is in Puss’ head was fantastic imo. Then for Puss’ 2nd encounter with the Wolf n the reveal on who he actually is, it makes his presents more impactful n terrifying cuz it’s like how Puss gonna escape from him now. Won’t spoiler his reveal in case if u haven’t seen the movie but still the Wolf is one of the perfect examples of how to due a menacing villains that doesn’t have a lot of screen time. Anyways for Johan, I do like his origin and manipulation tactic but the repeat of the Doc finding Johan yet he let him go due to not wanting to kill a life n long break episodes until the Doc faces Johan later, they repeat the “Will Johan get shot or not” again n again until the end which got tiresome imo. Still even with that issue, Johan is still like my top 3 favorite manipulators, just wish it didn’t take long to see him again and don’t repeat the “Someone almost gun pointed Johan yet somehow Johan was able to walk again” moment.

Also what you just described is basically the mastermind archetype I was talking about earlier and pretty much most of the antagonists that fit that archetype he put in a low tier. The thing is just because a villain plots and isn’t always on the offensive or on the frontlines doesn’t mean they don’t do anything necessarily. What confuses me the most is Aizen’s placement because Aizen does a lot of action throughout the story both physically and mentally and it always impacts the main characters.

Monokuma and Junko are hard to rank, bc Danganronpa 2, BOTH Future and Despair Arc animes, and Despair Girls (for as trash as the game is), she realistically is Air Force at least. The way the world works and learned exactly what she did, how she did it, and then seeing what happens afterwards? My recommendation would be to watch or play the 2nd game. The first one doesn’t even compare: better cast all around (there’s literally no bad /forgettable characters), the mystery and plot is better, cases were better, the comedy was better, the traps were the only thing that were lacking but honestly its not even that they were bad just not as good as D1. The anime’s that take place after D2 are really good, some of the most depressing stories, Despair girls you can skip, D3 is skippable? But bc the creator didn’t wanna make it but felt forced by fans he did some off the wall stuff that makes it enjoyable. Kokichi is the best Antagonist in the series
Obito had some of the most aura as a villain on this list (especially as tobi/madara) and only lost it because kishi decided to make him a more endearing character
Danganronpa’s main villain (1 and 2) sucks. Danganronpa as a series always has a mix of weird and dark. Monokuma as a character by himself is good and fits the tone. (SLIGHT SPOILERS) However, once you get the reveal with Junko and you learn about her plans in both D1 & D2, it just goes down the drain and it doesn’t help that ALL of it is explained at the very end.

Cell is Frieza without the deep self-loathing Frieza has. Frieza calls himself a "superior being" or "perfect", but only to mask how much he hates his imperfections. Cell actually believes he's the perfect being and is more than happy to prove it to you. It's more than his religion, his strive for perfection is his reason for existing. I don't think either is fundamentally "lesser" as a character, but they definitely share many similarities.
If Dante is menace zagred should be as well, zagred literally spoke and shi was goin down he literally changed how the whole show played out, from the elf arc ending shifting to zagred just poppin outta nowhere to show off power that hasn’t even been close to at that point. Nah zagred is menace at least

Anyways for Johan, I do like his origin and manipulation tactic but the repeat of the Doc finding Johan yet he let him go due to not wanting to kill a life n long break episodes until the Doc faces Johan later, they repeat the “Will Johan get shot or not” again n again until the end which got tiresome imo. Still even with that issue, Johan is still like my top 3 favorite manipulators, just wish it didn’t take long to see him again and don’t repeat the “Someone almost gun pointed Johan yet somehow Johan was able to walk again” moment.

Also what you just described is basically the mastermind archetype I was talking about earlier and pretty much most of the antagonists that fit that archetype he put in a low tier. The thing is just because a villain plots and isn’t always on the offensive or on the frontlines doesn’t mean they don’t do anything necessarily. What confuses me the most is Aizen’s placement because Aizen does a lot of action throughout the story both physically and mentally and it always impacts the main characters.

Monokuma and Junko are hard to rank, bc Danganronpa 2, BOTH Future and Despair Arc animes, and Despair Girls (for as trash as the game is), she realistically is Air Force at least. The way the world works and learned exactly what she did, how she did it, and then seeing what happens afterwards?
My recommendation would be to watch or play the 2nd game. The first one doesn’t even compare: better cast all around (there’s literally no bad /forgettable characters), the mystery and plot is better, cases were better, the comedy was better, the traps were the only thing that were lacking but honestly its not even that they were bad just not as good as D1.
The anime’s that take place after D2 are really good, some of the most depressing stories, Despair girls you can skip, D3 is skippable? But bc the creator didn’t wanna make it but felt forced by fans he did some off the wall stuff that makes it enjoyable. Kokichi is the best Antagonist in the series
Obito had some of the most aura as a villain on this list (especially as tobi/madara) and only lost it because kishi decided to make him a more endearing character

Danganronpa’s main villain (1 and 2) sucks. Danganronpa as a series always has a mix of weird and dark. Monokuma as a character by himself is good and fits the tone.
(SLIGHT SPOILERS) However, once you get the reveal with Junko and you learn about her plans in both D1 & D2, it just goes down the drain and it doesn’t help that ALL of it is explained at the very end.

Cell is Frieza without the deep self-loathing Frieza has. Frieza calls himself a "superior being" or "perfect", but only to mask how much he hates his imperfections. Cell actually believes he's the perfect being and is more than happy to prove it to you. It's more than his religion, his strive for perfection is his reason for existing. I don't think either is fundamentally "lesser" as a character, but they definitely share many similarities.
