This lecture covers how DNA sequence mappings and alignments are represented in SAM/BAM/CRAM format. The lecture introduces the core attributes of the SAM format such as the CIGAR string and the bit-packing in the FLAG field. It also introduces the use of samtools for manipulating SAM/BAM/CRAM files.
