They became mega stars in Japan while dominating at home in Korea. This song was written for their fan base from before the split and is believed to be a song to the other two members. It is called W because their fans were called Cassiopeias and the astrological mapping of the 5 star constellation Cassiopeia looks like a W (5 stars=the boys in the group). This particular performance was at the Tokyo dome which is considered the ultimate venue to prove your stardom by selling it out. JYJ feared rejection from fans because of the split and had troubles being allowed to perform. This was a huge event for them as it proved they still had a huge fan base in Japan and it showed that they would be ok after the split even with all the legal issues and blacklisting.

That's why Junsu has been doing a lot of solo projects. (I think you had reacted to Jaejoong's rock song "Mine") "W" is a special song to JYJ and their fans bcos W is the symbol of the Cassiopeia fandom and the lyrics reflects JYJ's heart of wanting to be with the other 2 members who stayed back as TVXQ....hoping that eventually they will be together again.
