    Zero Latency mode is designed for real-time monitoring and processing. It uses a minimum-phase filter that introduces no additional delay or latency to the signal, making it ideal for live performance and tracking situations where the musician or performer needs to hear themselves in real-time without any delay.
    Natural Phase mode uses a mixed-phase filter that introduces some phase distortion, but attempts to preserve the natural phase relationship between different frequencies in the signal. This mode can be useful when working with acoustic instruments or vocals, where preserving the natural character of the sound is important.
    Linear Phase mode uses a linear-phase filter that introduces a fixed delay to the signal, but provides a completely phase-linear response across the entire frequency spectrum. This can be useful when working with mix elements that need to be precisely aligned in the time domain, such as drums or other rhythm instruments.
    Each phase mode has its own strengths and weaknesses, and the choice of which mode to use ultimately depends on the specific needs of the mix and the preferences of the engineer.

    Natural phase only changes high frequency bell boosts. To prevent cramping minimum phase combines a bell with a shelf to fix the shape of the bell when close to nyquist, which will cause a different phase response compared to a standard analog eq. Natural phase mode decramps high frequency bell boosts with another method, probably oversampling, but I don't know for sure. Either way, the sound will be exactly the same in both modes unless it's a high frequency bell boost. A null test will prove it.

    Are there any other reasons to use natural phase?
    I find it hard to decide when and if to use natural phase vs zero latency

      You can save a plugin as default in your DAW. Each one is different.
