I think I can help with this theory: So the ghost girl in the Miare building says, “あなたは ちがう” and that does mean roughly “Its not you.” That was translated pretty directly and as for the Spooky House, I haven’t seen the Japanese text of the story the man tells you, but my guess is that the story is about the same because of the specific character in the story- the horde of faceless men. In Japanese yokai legends, there are two yokai that take on this form. One is the Noppera-bō, the faceless ghost. The other is the mujina, a sort of magical tanuki that can transform into other forms. Tanuki often take the form of Noppera-bō in large groups to scare people, sometimes just for fun(this even appears in the Studio Ghibli film “Pom Poko.”) This is so specific it makes me think that the story in probably similar to the original version in the Japanese edition of X and Y. I wonder if the connection is that the ghost girl sneaks up behind you like a mujina disguised as a Noppera-bō would? Or if the connection is that the ghost girl is a scary trick played on us by the game developers, much like the mujina do? Also I understand where you’re coming from in your opinion that all these ghost girls may not be the same one, but I personally think the only one you listed that may not fit is the ghost girl in the desert, as she doesn’t say anything relevant to the Lumiose ghost girl like the others do. I did find it odd that she didn’t battle you however, especially not being in a town and in such a random place for her to just be standing there. I hope this helped clear anything up! Sun/Moon is said to do a slight bit of lore that was supposed/believed to go into Z but got pushed back (such as Zygarde's). Alola does have a cemetery , an unexpected abandoned supermarket as well as new Ghost types basically asking to be trained. Yet, the Hex Maniac trainer class is nowhere to be seen, nor a similar one such as the Channeler from Gen 1 games. I could be incorrect here, but it feels like what the old man says in X and Y will remain true for this story.
The year after I graduated, three or four in the morning in a rural area, excitedly playing the new game nonstop until I reach Lumiose way too late at night. I was exhausted, excited, and a little nervous as usual given the weird things you can hear that far out in the country at night. The ghost girl scared the absolute psiss out of me.

It's creepy at any age because it so thoroughly violates the expectation you have of what is supposed to be going on. It honestly scared me more encountering her than watching a horror movie, because I knew what I was doing when I watched the horror movie but I was just sitting there playing pokemon when she showed up.

While I too find it ridiculous that every single Hex Maniac is now suddenly proof of the ghost girl, I am inclined to believe that the girl talking about hearing the elevator is her as well. I don't buy the girl in the desert asking if you too used some mystic power to reach that place, because she seems way too talkative and comradly, whereas the other encounters of her definitely come off as dismissive. The girl talking about the elevator, although she does not disappear, I buy because she speaks in the same creepy and vague pattern as the one who does, full of elipsies and such, plus she speaks of not being able to hear the elevator, while being nowhere near one.
Generally, when there's a strange, not useful element in a Pokémon game, I try to understand it better looking at something in real life. So, Pokémon x/y is dedicated to France, and Lumiose is basically Paris, and many people noticed a connection between the hex maniac and the train station's note. So, I think that they put this girl just as a reference to a famous story by Shane Leslie, who allegedly encountered a ghost at a train station in Paris, looking like an Italian girl mourning.
thing about the hex maniacs as a whole is that ALL of them act like creepy ghost girls so that makes it pretty hard to tell a normal hex maniac from a ghost hex maniac unless they outright do something ghostly enough.
There is this other weird dialogue that occurs in the game. If you interact with a certain train board from behind it’ll say.* “I need help. I’ll be waiting for you at our usual spot.” I’m not sure if this the same person. But if it is. What help does she need? *I don’t know if this is word for word. But it definitely says ‘I’ll be waiting for you at our usual spot.’
I think she was supposed to be something in SM/USUM or SWSH, but the devs just forgot about her. She was carries over into ORAS as an Easter Egg (seeing as she provides nothing useful) so they didn’t immediately forget, but Sun and Moon doesn’t have any Hex Maniacs, in fact despite being very similar, SM/USUM uses different 3D models, so they wouldn’t even be able to add her in without making a whole new model for one specific character from the previous game. They had to have not cared/didn’t want to make a 3D model for her or forgot. If they were to incorporate her in SWSH, it is the same issue. The model/3d design changed again, and it came out 7 years later (HOLY SHIT IT HAS BEEN 7-8 YEARS?!) so they probably forgot. In the end Lumiose Ghost Girl was either a spooky Easter Egg or a forgotten story that Game Freak just… let go and didn’t implement

So maybe this girl waited for her lost love, as further emphasized by the hidden message behind the timetable at the nearby station, but when they never showed up she was eventually spirited away.
