She plotted to "ensure her bloodline" would get Simurgh's blessing--it wasn't Ghassan she was referring to, but Sargon all along. Ironically, she got what she wanted, although not in the manner she envisioned. King Darius fell in love with the healer Azadeh. Together, they had Vahram, the real heir. Back then Thomyris was a council member, but she usurped the crown by assassinating Darius at the rite. Simurgh fled as a result, no longer blessing Persia, without which the people suffered and opposed. Thomyris' two older sons were both murdered, so when she had a third baby (Sargon), out of fear for his life she switched him with Ghassan. But she never intended for Ghassan to succeed. It's all spelled out in the side collectibles, but only hinted at in the cutscenes. The real "real story" is there's been three princes: the legit prince Vahram, the pawn prince Ghassan, and the secret prince Sargon. Darius said "I smell the blood of a traitor" when he saw Sargon, implying his true identity. You could also infer by Thomyris' different reactions when Ghassan and Sargon decided to leave. Before the final battle, Neith, one of the surviving Immortals, said it wasn't bloodline that mattered but one's actions. Sargon proved himself worthy to Simurgh (the scrawny old man who kept pointing him the way, Alkara, was Simurgh's avatar). And he, the unknowing usurper prince, prevailed instead of the lawful heir who got his sanity eaten by Mount Qaf. We ARE playing as the prince of Persia. It's just we also happen to be playing his friend and his rival.

But personally I enjoy how the story itself is like a puzzle needing to be pieced together, and how the addition of one minor detail completely reframes the narrative.
