Okay ready for a stupid question, I have never used maker pen before and as I am watching this video I am about to go and try and build for the first time so quick stupid question. How do you know if everything is selected for the merging part?

I usually just try to select everything, hit merge, and test if i got everything my selecting “move” and moving the whole object. If anything doesnt move with your object hit the back button on “move” and merge what was left behind.

Hit "move" on the makerpen, then move the image into the wall until its more then halfway into the wall. Freeze the image before dropping your makerpen and baam you should be able to draw and see it.
