Im not an expert for when it comes to game design (havent played the game myself), but from the appearance of some of these pockets and how big maps usually are made, it seems like the void rooms are a stencil copy of the terrain above it, as most maps are made in chunks that appear and disappear accordingly, it could be some error when copying over terrain or the like. The other cube-like voids are all under these hexagonal silos, which could be some sort of a failsafe to prevent the player from seeing into the void or there for gameplay reasons (something with collisions). Then the big cube itself as you said could've been just a bored developer, but the perfect cube shape is probably a missclick with a brush terraform tool or the like
The cave with snow on the mech island could have been a scrapped easter egg to the heist as it involved weather control. Snow in a cave on an a tropical island could have been a hint to Eden messing with even grander things. It was probably before Avalanche had decided on lightning and storms as the weather Eden was trying to control. Though finding one of the Eden platforms covered in snow, would have been a great wtf moment.
Some look like the devs accidentally messed up with a terrain brush when making an area and then the game automatically populated it with foliage and other small details
I have a small video clip, I will upload it to my channel and give you full permisson to use it in your vids if necessary. Basically I was flying a jet and rammed the ground but clipped through it like you did, but ended up flying under the map, and crashed with a big block of water

Here is another JC3 mystery which I don't think you have covered yet: On Insula Lacrima at eDEN station: The Goose there is a small building with a button inside, which, when pressed, does not appear to do anything. But it actually does. It activates another button, hidden below the ground near the sphere tank. Glitching out of bounds with the airplane method you described and then pressing it, also inactivates it, but nothing appears to change. See the wiki article for more information on this. (I am not talking about the hatch with the obelisk beneath, this is a different place.)
There’s another way of doing it too, you can get crushed by a rebel drop and noclip through the terrain. I mistakenly discovered this at Umbra’s airport on the Main Island
The second one seems like a remnant of a scrapped terrain. Like, as if there was a whole landscape and the flat surface was a the edge of a selection that was filled in.
I was expecting just the kinds of cubes that are used in game development to temporarily hold characters and things when they need to be loaded but hidden (such as when temporarily replacing a vehicle with its more detailed cutscene version) but many of these are more mysterious. I suspect that some of these may have been used for testing functionality of the development tools (such as placing trees and snow) but that could easily be done on top of the map anyway...

I remember these, I was thinking they spawned reinforcements and enemies there that then get teleported out of view
