In fact the original concept was simply that Morgana would look like Kayle out of her armor and with messed up wings but Riot got this bright idea of slamming home this idea of 'good/evil' pairings and thus the current Morgana skin and voice... So call it a misleading implementation on Riot's part but in the end the back story is basically they just are generals who fight for their own beliefs in this civil war, Kayle for her government and Morgana for the belief of anarchy. Of course while they mention Kayle believes her government is required to keep her people safe they are very vague as too if this government is indeed good or oppressive so... leave that one up to imagination.
