As an added comment, my crew and I ran into that warning as well and had another hotfix to apply immediately after. When the pre-req ran for the next hotfix, it detected a pending reboot due to the previous hotfix install, so my guess is that the warning was triggered by a reboot required somehow and restarting the service is the workaround.
