There are times when Europeans were generally pretty short, there were times when Japanese people were generally pretty tall. It’s not a racial thing.
Watching Snake Eyes get an extended curb stomping around the alcove to the bridge, with her cheeseball gun-staff-hook thing being effectively useless, until she's eventually defenestrated into the gorge below, was extraordinarily satisfying.

Another option may be with a kusarigama, if the knight can be entangled in the chains, or his sword could be, it'd be much easier to finish with the dagger. No matter what way you look at it, the samurai would be fighting a very steep uphill battle(minus with a teppo), but I don't think it's impossible.
