I've done this with all my phones in the past 4 years. This ensures I get it as centered as possible. I've placed a screen protector on before just a smidge to high on my phones screen, it was still protected, but as soon as I placed the case on it, the top edge wanted to dig underneath the screen protector and started peeling it up. In the long run it just causes the protector to capture dust and eventually peel off almost the entire thing. That's when I've thought about placing it on while the case was on as well.
Just applied this on an S9 with the tough armor case on... and no probelms here... The neoflex actually diminished the micro scratches all over the display... 🔥🔥🔥🔥🔥
