It was later told in I think season 3 or the end of season two, that Bobbi Morse aka Mockingbird, when undercover in Hydra was at risk of losing her cover as a double agent for SHIELD. Hence he had to choose between her cover being blown or proving her fake allegiance to Hydra and uncover a SHIELD safehouse that may or may not have been occupied. Turns out Agent 33 aka Kara was in that safe house and Hydra beat her and dragged her to Hydra. From there she was further tortured and brainwashed into serving Hydra. Kara when she finally broke free with Ward's help from her brainwashing, blamed Bobbi for everything and that was when they hatched the plan to capture and torture a confession out of Bobbi to give Kara closure. I hope I got all the story facts from the series right.
