Yes.. Both have it's own advantages.. Most of the middle ware and jco connector support direct call of rfc/bapi also so in that case no need of webservice too.. You can directly give them rfc details means import export parameters etc..they can directly call.. If your very good in json XML with nested concept you can use directly webservice or go for rfc simple core abap concept
