every raptors listened to the indominus rex except charlie cuz she saw owen alone and she didnt attacked him bcus she still trusted him leading to her death

2 years late but when Owen was talking about the plan, he said don’t engage until he gave the signal, and Owen wanted to wait till the raptors were in position and engaged on the indominus
The plan was for the Raptors to basically be the tip of the spear however it didn't work because the Irex started to communicate That's why they were waiting and then Owen realised the problem
They never turned against owen or "got a new alpha", it is because they started firing that the raptors started attacking the soliders and that is also why they never killed owen, they were looking at him waiting for his command after the communication with the indominus rex.

What I don’t understand is why they didn’t use NVGs for a Night/Spec-Ops Operation. Trillions of dollars being poured into one dinosaur, you’d think they have the top notch equipment as well for recontainment procedures. The NVGs would have especially been useful against the raptors.
The whole JP franchise can be summarized in cutting corners and greed. Those are the main reasons why almost everything happens. They probably didn't expect needing to hunt a mutant dino in the dark, so why should the "waste" the money? Give the security team some military surplus guns and call it a day.
I know this film is super flawed but... Owen: watch your 6 Everyone: proceed with front sweep formation I don't know, to me that means at least the minimum 2-man back to back but hey Raptors gotta get their chow on screen because plot/explosions *shrugs*
