Interesting i sort of interpreted it as view that Islam was truer than Christianity because of the trinity connotations and submitting to the architect’s “restrictions”.

There are countless trinity deities throughout the world and in history. Bit of a stretch to leap to Christianity here when the timekeepers bear very little aesthetic, tone, or functional resemblance to the Christian Trinity you mention. Also, being anti-blind faith isn't inherently "Atheistic." Being anti-deities is Atheistic. (Anti-Theistic)
Being against the concept of an organization asking you to trust something blindly and without question is more like common skepticism if anything else. Similar to an oppressive government spouting propaganda reports on a distant war and its citizens distrusting it. Or like a family member telling you a fact they read online that is "totally true" and you being skeptical enough to verify for yourself.
Questioning something someone else tells you when you haven't been provided a legitimate explanation is not anti-religious or atheistic at all. It is a common practice that everyone performs. Questioning authority and learning to not follow dogma/orders blindly is the true moral of the story.
