But if a question using 还是 is embedded into a regular question, then I think that 吗 would be used at the end. For example: "Do you know if he likes coffee or tea?" 你知道他喜欢咖啡还是茶吗? The holding question is: 你知道…吗?(so 吗 is used at the end) The embedded question is: 他喜欢咖啡还是茶? (吗 is not used with the embedded question)
The thing here is that the question A还是B is embedded in a narrative sentence. So we have to use 还是。 Yes, it can be confusing in the beginning. I recommend you not to worry about this uncommon case for now, and focus on and get comfortable with the basics first. (还是 in a question, 或者 in a statement)
