Actually, the part about Giovanni being a gym leader makes total sense. It is an excellent public front. He is contributing to the community by taking part in this quest for children, so clearly he is an upstanding member of the community. Also it is a great alibi, he can just say he was alone in the deepest part of his gym waiting for challengers.
plus a lot of the gym leaders had some kind of organization or company on the side like misty's sisters had that water show and the grass pokemon gym leader made perfumes I believe. how else can you repair a gym after every fight unless you have something profitable on the side.

Wouldn't more pokemon just mean you're splitting the experience more ways? I mean, you need a couple because of types, but 20 would probably be counterproductive. Just saying.
That's a good point to remember when writing a villain no matter the genre. Bad guys don't play by the rules. Kevin, one day you'll make a fine evil overlord.
But some rules even the bad guys have to abide for or pay the consequences. Some rules so integrated that even some of the worst criminals will go by them.
David Dent Not all the time. My main villain in a campaign I am running is a honor bound demon samurai. He hands unarmed foes a weapon if need be, and players love him.

Actually there's a legitimate reason as to why Giovanni would "follow" the rules and it's because he's essentially the "anti-Red" of Pokemon. In both the games and the Pokemon Adventures manga, Giovanni is portrayed as the strongest trainer with the title, "Self-Proclaimed Strongest Trainer" for a reason. Even though he's a crime-boss, Giovanni loves Pokemon battles as he is in the end still a Pokemon trainer meaning he will still follow the rules. In fact, throughout the games and the Adventures manga, it's revealed he created Team Rocket not simply just for business but mainly to become the strongest and most powerful Pokemon trainer but through very questionable methods. The Adventures manga takes it a step further in where he's gotten so strong that he's actually bored of his own strength, so bored in fact that he stopped using his ground-type specialty and wanted to learn and train other Pokemon types.
So he isn't this big evil Leader like in the anime that tries to built a Army of the most Powerful Mons in the world for world conquest. What you mentioned makes a lot of sense.

No, mafia bosses don't have an honor code at all. That's a myth brought up by TV drama. They are criminals, they do whatever they need to do to accomplish their goals. That includes betrayal, dissolving children in acid and mutilating relatives of their targets, as well as burning down houses and businesses, sending people to the brim of bankruptcy to then proceed to extort money from them. There's no honor code in all of that.
If the anime’s anything to go by, the reason why people don’t carry more than 6 Pokémon is because if they caught a seventh, the Ball they’re in wouldn’t open until they send another one to the PC.

Giovanni following rules actually makes sense. Using dirty tactics on occasion is beneficial, but if he always does it, then it shows him as a coward and a weakling. Plus, it would force the heroes to resort to the same means to defeat him. Winning by following the rules actually makes him more feared. Occasionally using dirty tactics to gain an advantage would be beneficial too; just don't rely on it.
@MemeMonkey_Games That's not necessarily true. Many criminals only break the rules when they can't achieve what they desire by following them. Lots of criminals have their own sets of rules that they may or may not follow. It's complex like everything else.

The Adventures manga takes it a step further in where he's gotten so strong that he's actually bored of his own strength, so bored in fact that he stopped using his ground-type specialty and wanted to learn and train other Pokemon types.
So he isn't this big evil Leader like in the anime that tries to built a Army of the most Powerful Mons in the world for world conquest. What you mentioned makes a lot of sense.

Yeah and thats also where mewtwo comes in. Since you read the manga you know team rocket was responsible for creating mewtwo. Mewtwo was created purely for the purpose that giovanni wanted to have the strongest pokemon in existence. But the experiment backfired because mewtwo was to strong.

Giovanni following rules actually makes sense. Using dirty tactics on occasion is beneficial, but if he always does it, then it shows him as a coward and a weakling. Plus, it would force the heroes to resort to the same means to defeat him. Winning by following the rules actually makes him more feared. Occasionally using dirty tactics to gain an advantage would be beneficial too; just don't rely on it.
Again, HE IS A CRIMINAL. CRIMINALS DON’T FOLLOW RULES.

I remember my first time through a Team Rocket lair back in Soul Silver, I saved one of the Electrodes being used as a battery, named him Eddie for some reason, and taught him every move BUT explosion and Self-Destruct because I saw it as telling my pokemon to commit suicide.
Technically Giovanni isn’t a bad guy he’s just trying to keep Mewtwo contained
