Borderlands is a great example of representation, most of the characters are gay/bi/etc and its never labelled or brought up it's simply shown by characters talking about boyfriends or exes etc. It's such a subtle thing but it really makes a difference.

You could argue that Tracer isn't the main character, but she's the one used in the majority of the artwork and advertisements used for the game. I was so happy that I could romance Kaiden in Mass Effect 3. I kept him alive in the first game with the whole hope that it would one day be possible, and Bioware made it happen. Yeah like Birdo was a villain, Poison from Final fight, Ash from Streets of Rage 3, flea from Chrono trigger, Baron Von Glower in The Beast Within, Alfred Ashford or Morpheus D Duvall in Resident Evil, Vivian in Paper Mario (Although Spoilers she does become a companion), MAra Aramov & Dr Elsa Weissinger in Syphon Filter, Abu'l Nuqoud ind Assasin's Creed (While not a villain, you do have to kill him in the game) Binbogami and Yakbyougami in Shin Megami Tensei: Devil Summoner 2, Crystal and Amber in Dead rising 2 those are the bad guys, and though a lot of games like fable, sims, animal crossing ect will allow same sex relations, I agree that visibility without the desire on the players part is less fruitful on the protagonist side
