I'm almost positive the reason why Alec tolerates Clary is because Magnus loves her so much
Maybe that used to be the reason but over the course of the show he has grown to like her. Alec has changed, they all have. They are all like family now and nothing can come between them.
I love that "biscuit" thing between them and that family bond between magnus and clary is pretty awesome
This is like one of the closest familial relationships between a Nephilim and a Downworlder. (Minus Luke cuz he was a Shadowhunter- turned- werewolf- Shadowhunter lol)

I think it was season 1 episode 6...after Luke was injured and everyone was at magnus's place helping out.
