My 1098 does the same and I always say the same thing (FFS) when the bike gets wet. My transponder ring is correctly clipped in position and I even put the original plastic/rubber cover back on. I'm getting better at entering the electronic code now and even have it memorised.
Take the shroud off the ignition and you will find the immobiliser ring that picks up signal from key has probably come out off clip and dropped down..needs to be as near as key as possible
