Ive always felt that Jane had a soft spot for Grace. When he first joined the unit and introduced himself to her and she asked him which desk he wanted, almost flirting with him. He then said to Lisbon that she (Grace) was a very nice addition to the team.
I just watched the entire series on streaming. There were multiple hints that Grace has a small crush on Jane, but it came across like a schoolgirl cruch on a bit of an older guy. She was receptive when Jane flirted with her when he reverted to his former self and was just semi smitted by him on a few occasions. But at the end of the day it was a one way cruch and there wasn't much to it. Jane was for Lisbon and Grace was for Wayne.
I really think Rigsby and Van Pelt was just a really really really long con by Patrick. Sometimes it went off the rails, but he would just give it a nudge here and there and push it back little by little. He'd never do anything to actually sabotage it, but that doesn't mean he wouldn't make threats that he has no intention of following through with.
