So project A and project B are not linked. But both "_Initial_Release" versions, (of Project A and Project B), can't be opened at the same time, because they have the same name.?? Could that lead to confusion/issues down the line? Or is that just something that everyone deals with?

I am not sure what the question is here, but no you cannot open 2 files with the same name. There are lots of tips and tricks for good file management so this is not usually a significant issue, but exactly how you resolve it depends a lot on the context of your work practices.

The projects are not linked. You can edit B without affecting A.
