Make sure the catalyst isn’t clogged, my 4.0 struggled due to the exhaust being clogged. Also that intake is only going to hurt it because it provides no weather protection. The stock one is designed to shield water. I highly suggest reinstalling the stock one
I'm keeping the old intake in my shop just in case, but I think I'd rather put my brain to use and maybe fabricate a different housing for that filter as a project.
I've actually got a 2.5" lift kit sitting in my hallway right now waiting on a couple more items before I can install it haha. I am also going with different wheels and 33's but that might wait until after the winter... We'll see.

Soley for the sake of a dad joke, it's too bad you didnt get a slightly newer one, the JK Jeep would have paired perfectly with the LOL Civic
I considered the JK but there was also no chance I'd buy one with the 3.8L so I'd have to go 2012+ or so... Was out of my budget.
