Nowadays, the theologians think what Paul was referring to and asking the Corinthians to pardon, was not the guy who had an affair with his stepmother, but it was a brother who confronted Paul's authority when he made a quick visit to Corinth, after realizing that not his letter nor Timothy's visit, accomplished anything.
I could be quite wrong, but I suspect Paul's "thorn-in-the-flesh" is his assumption that he is the worst sinner of all having killed other Christians... he alludes to this often.
