You can achieve the same by covering the Open Ceiling by glass or acrylic material, to provide with sunlight as well as protecting from rain water to flow inside courtyard.

I'm genuinely asking this because we have a plot of 36*38 and we are planning to have multiple rooms just like such but we don't want to exceed to more than two storey in thr beginning (later on we would).

But actually mr verma gave e the best advices. I want to go further but I feel bad to raise more demand always so I keep quiet till I make my demand properly.

But one question that in raining season how would there be water clearing and how the open space be covered from the water damage??
You can go with glass covering on the top, instead of opening. It solves both issues.
Additionally have water pumps installed and design floor such that water flows in one area. For worst case situations.
