Well, there's only so much demand they can meet with a single dude baking them one by one in the first place. In the end the long line ends up reducing the effective demand due to people choosing not to bother/leaving
They do run out of both the goods and the flavor. Last year I couldn't get any in Tokyo because the stores I went to ran out of the sakuramochi flavor, but luckily in Kyoto there was a ton of it left.
