Consider that by the time Cell came around, Frieza would be completely reconstructed, and he would've trained to be a match for the Saiyans who he knows would have grown stronger than before. And we've seen how quickly his power ramps with training. Even without a Golden form, his base power would still be increased drastically. Depending on how seriously Frieza takes the Saiyans, he might even grow to outmatch Perfect Cell in his lowest grade form.
As in, if Frieza actually spent the time training before trying to come at the Saiyans right when Cell happened to be around (so that they'd end up fighting for the right to kill the Saiyans), instead of attacking early and getting chop chopped by Future Trunks.
