There's not really a good side. The vampires are naturally turning bad because of their nature, it's true, but some of them have strong enough desires from their life to keep them semi-sane and sympathetic. Also, low-key a small spoiler: Most vampires - at least the very old ones - actively want to die. It's no fun to be immortal and also have your immortality stripped away. As for the humans... Humanity as a whole can't be put on one side; the vampires are right about that: we're greedy and we stop at nothing for our loved ones and we can do some pretty effed up stuff. A lot of them *did* actually do some effed up stuff. Mika wasn't only manipulated; he was just for four years straight shown the bad side of humans and knowing that they are actively doing bad stuff to the only person that matters to him; he was sent on missions by Krul to destroy labs of Seraph experiments. He had little toddlers in water banks that were crippled beyond imagination due to experimentation beg him, "Mr. Vampire", to kill them. So he knows what humans really are capable of; and he knows that Yuu is close to those humans at the root of this, and he knows they are also experimenting on him, as he was proved in this episode. At this point in time, Mika is too instable to differentiate between different humans and complexities; he hates all humans for what he knows they're capable of and for knowing what they did to Yuu (or well, he especially hates everyone from JIDA, which is exactly who Yuu's squad is); he has absolutely no reason to think Yuu's squad is genuine about their friendship or that they're not just sent by the Hiiragis to watch over Yuu. Mika doesn't trust them, and he doesn't care; he just wants Yuu to be safe. Yuu's safety is the only thing that matters to him, beyond other people, vampires or even his own life. Which is also why he saved Shinoa in this episode from getting stabbed (and we see he also doesn't want to kill humans); a part of Yuu's safety is his mental safety, and Mika knows it wouldn't be good for Yuu mentally if he killed any humans. Mika also has no desire to kill humans, he just wants everyone aside from Yuu to leave them alone.
yeah this very good anime IMO humans and vampires are both do bad stuff and their is some gray area. But IMO vampires wants to kill or turn whole of humanity into livestock. So Yuu and Mika are stuck in the middle but Yuu also care about his comrades not so much about war (he will kill vampires but the war goals are different than his personal goals)
