Yes, you can only collect the Shinkansen tickets (purchased on Klook) at the train station where you will be departing. For the transfer, there's no need to tap the IC card. You only need the 2 tickets that was printed by the ticket machine.
For example, on this video, I collected my Shinkansen (non-reserved) tickets at Nagoya station bound for Shin-Yokohama but I did a side trip to Yokohama Kamakura kokomae station. You need to keep your Shinkansen tickets for transferring from Shin-Yokohama station to Yokohama station. Then from Yokohama station to Kamakura kokomae station, you can use your IC card.

Hello! For the reserved seat, I'm sorry, I am not sure. I only purchased the non-reserved. But my guess for the reserved seat is you can select while you collect your ticket on the Shinkansen ticket machine.
If you purchase non reserved seat, does it mean you'll get a seat anyway or do you have to stand the whole journey with no seating?

Hello! No need for passport. The ticket machine will only require QR code.
