Actually it is the air expanding that makes a pen leak in planes i.e. the more air the worst the chance of leakage. Filling pen without any air, if it was possible would garantee a leak free flight!
You are correct, but it sounds like she's already gone. It's best to fly with pens empty or full (unless they have a stopper mechanism like the one on the Opus 88). Hope it worked out!
