I feel that Monika and R are both assaulting the player simultaneously, as both are virtual self-conscious entities wishing to get out. The fact that Monika is a safe file and R is a virus is what allows them to do such a thing, so the player was trying to eliminate them in secrecy while listening to both of them sing so that they wouldn't suspect a thing. I just called Monika a safe file because she's not exactly a virus, but a sentient being who ended up learning way more than what she should. Nevertheless, this is actually one of my favorite Epiphany covers. Not only because of the theme, but because of how much they complement each other.
