I have added a button on user entity I want to navigate from user entity to custom entity related to the same user record, please suggest!

On that button you can add URL Action and put link to navigate
Or
You can use javascript action and use method xrm.navigation.openurl and put link and make this link configurable somewhere in settings or environment variable
